So I have a Navigation Menu on my site that connects to a few other pages that are mostly just documentation and such.

So basically I created those pages, and the Nav Menu, with the color scheme matching my favorite theme from YAF. However, many of my users are asking for the option to change the theme to something they prefer.

I have no problems with this, but it means that the other pages and the Nav Menu will look terribly out of place. Is there a way I can integrate these pages, or at least the Nav Menu, into the theme change? Maybe something with the XML?

You simply need to put css properties (that are styling your nav menu) in to the theme.css file of each theme.
