I created a sub folder called Forum then I placed all the YAF code inside it. Now what should i do to make the merge. I believe I need to delete all the cong file from the sub folder, is this correct? if yes how can i merge them to my mysite.cong file?

Easiest way is to do the reverse, and copy the YAF ones to the root, then add the entries you need to get your website to run. Don't forget to the neccessary key to app.config for where the "Root" of YAF is located (do a search on the forums).
